What is a PDB file?

PDB files have multiple uses, and Palm Pilot Data is one of them. Read more about the other uses further down the page.

Palm Pilot Data File

Palm PDB is a standard data format used on Palm handheld devices. They can contain anything from documents to images, spreadsheets, and ringtones. A lot of different Palm programs use them for different purposes.

Protein DataBank

Protein DataBank (PDB) format files store three-dimensional structural data for macromolecules such as proteins and nucleic acids, along with annotations and experimental metadata. They are created by the Worldwide Protein Data Bank (wwPDB), used when researchers deposit atomic models from X-ray crystallography, NMR spectroscopy, or cryo-EM, and are read by molecular visualization, simulation, and analysis software. These files allow users to examine spatial arrangements of atoms, understand secondary and quaternary structure, view bound small molecules and ligands, and assess experimental setup and refinement information.

PDB files are plain text, human-readable, and organized as fixed-column records. They contain different record types (e.g. HEADER, ATOM, HETATM, HELIX, SHEET, SSBOND) that each line begins with. ATOM lines list the 3D (X, Y, Z) positions of each atom in standard residues (amino acids or nucleic acids), HETATM do the same for nonstandard or small-molecule atoms; HELIX and SHEET define secondary structure; SSBOND defines disulfide bonds. Other records include bibliographic citation, method of determination, chain identifiers, residue numbers, occupancy and temperature factors. These files are used for visualization, computational modeling, and publication of structural biology data.

A technical signature is that files begin with a line starting with the ASCII string "HEADER" at offset zero. They also always contain the string "HETATM" somewhere. Lines between columns 1-6 in coordinate records use tags like ATOM or HETATM. Columns 31-38, 39-46, and 47-54 store the X, Y and Z orthogonal coordinates in angstroms; occupancy and temperature factor appear in later defined fixed columns.
