What are EMBL files and how to open them

What is an EMBL file?

An .EMBL file is an EMBL Sequence Data file.

A file named with the extension .embl in the EMBL Sequence Data format is a plain-text file used to store biological sequence information together with annotations and metadata. These files are produced by scientific databases such as the European Nucleotide Archive (ENA), historically known as EMBL-Bank, when publishing nucleotide (and occasionally protein) sequences. The file serves both human-readable inspection and automated processing, commonly used in research involving genes, genomes, and organism taxonomy.

When creating or submitting sequence data, the file writer (such as ENA or other submitters using the EMBL flat-file format) includes descriptive fields about the sequence (its identifier, accession numbers, organism, keywords, references, and features) before supplying the actual nucleotide or protein sequence. Downstream tools - such as EMBOSS, MATLAB's Bioinformatics Toolbox, or scikit-bio - read these files to extract sequence content, annotations, taxonomy, and feature tables for further analysis.

Internally, an EMBL file begins with a line starting "ID" (e.g. "ID ...") identifying the record, followed by lines of annotation, then a line beginning "SQ" which introduces the sequence block, and ends with a line containing "//" marking the record's end. It also contains keywords such as "LOCATION" and contains the ASCII signature "SQ SEQUENCE".
